Nakhon Pathom United was founded in 1999 under the name of Nakhon Pathom FC and made first experiences in the now defunct Thai Provincial League. A league which existed in parallel to the Thai league. In 2006 the club was allowed to join the Thai Premier League. At that time, together with Chonburi FC and Suphanburi FC, they were the only clubs in the league coming from outside of Bangkok. After three years in the TPL, the club was not able to prevent relegation at the end of the 2009 season.

Nakhon Pathom aimed to move back after just one season in Division One. But all resulted in calamity. The side finished 5ft and were allowed to attend promotion play-offs. Heavy riots after the match against Sisaket FC resulted in a 2-year ban.

After two years the club returned from its suspension under a new name and with a new crest.

2014, former England international Peter Withe was able to save Nakhon Pathom from relegation and his son Jason took over the hot heat 2015. With him at the helm, the club could finish within the Top-5.

The national football museum is located in Nakhon Pathom and offers a ramble through history and presence of the Thai national football teams and the Thai FA.
